Delete NS. Reinstall. You should <i>not</i> be having any problems.

Unless you're trying custom maps. Don't.
What's the map name?
If the instructions in the "quick start" section of <a href='http://www.unknownworlds.com/ns/view?action=files' target='_blank'>this site</a> don't help you, there's not a whole lot we can do.
Make sure the version of NS you're installing is v3.0. You do not need any of the 3.0x patches, they are all server-side only.
Try starting a listen server: open Steam, right click -> Play Games, double click Natural Selection under Third Party Games, click Create Server and choose any map.
Try adding <i>cl_allowdownload 0</i> into your userconfig.cfg and reconnecting. This file is in your ns directory.

The game should work fine if you follow steps 1, 2, and 3 of the quick start thing I pointed you towards. I'm going to move this into tech support so people can help you further if something still doesn't work.
Story:
Had the server running fine a few months ago but then maps started to randomly drop everyone with the message of "Map differs". We would reinstall the map from one of our own maps and it would work maybe once or twice then same thing.
First thought bad HD or install. Three fresh installs later and still same problems (also tryed to goto other sites with same map and joined fine). So must be bad HD. Well after we had a full server redo and new hardware installed I got the same problem with a fresh install again. Not immediate but after a few trys of a map.
Next step upload my whole directory of maps and once I place them in making the maps read only (I was thinking the maps were getting borked somehow). Worked great for a few times then the same ole crap started again about serve differs.
Ive also tryed dling the map from the server and it will work but after a bit it reborks (remember I do try other servers and can join just fine with same map).
Now lets start again barring bad HD, bad install, or custom maps (we have none on it), and got the install files from three different areas, what could the problem be now. I know this is something server side.

I would remove AMX and MM totally. Use the defaul liblist.gam. Now try. You must have the correct versions at one point if it works initially. That rules out the need to download nsb5 server again.
After completing the reinstall, make a note of the filesize of one (or all) of the maps. If if it's a Windoze box and you have RD access to it you could use this DOS command to output a list of the files and their sizes:

Play as normal until the problem arrises again. Check file sizes. If they've changed, I can only pressume someone is changing them (hacker? angry admin?) or the hard drive is faulty. If the file sizes are the same, then something is wrong with how NS is comparing the versions. I can't speculate why that could be.

chickenlickin, a solution to your problem has been mentioned in this thread already.
While I havent checked today yet to see if the maps are reborked, Yesterday on of the other Senoir admins tryed making it soas only one proc was running the game. Well went the whole day without the maps going bad. This was odd but I guess this was the problem.
The maps are running fine now after reinstalling the maps from an original dir. zip.
