Huge FPS "Drops"/"Gaps"

I'm getting MASSIVE variation (from the teens to max) in my FPS.
At first, it would drop from 99 to some unknown low number for approximately half a second.

1. I thought it might be a driver issue, but I have up-to-date drivers for my video card.
2. I thought it could be my integrated sound, but I tried disabling the sound entirely, and the problem persists.
3. I rebuilt my computer thinking perhaps one of the hardware pieces got loose, or that my heatsink might have slipped.

After I rebuilt the computer, my FPS flies all over the place, instead of just for a half a second!
Like literally 19-99 fps..

Anyone have a similar problem? I believe it may be a half-life 1 or a uniquely NS problem.
My computer can obviously handle Half-Life 1...

Computer Specs:
GFX: eVGA 8800 GTS 640mb
CPU: Intel Core2Duo E6600
HDD: Western Digital Raptor-X 150gb
RAM: 2GB (Dual Channel) Crucial Ballistix DDR-2 1000mhz
MB: ASUS P5-W DH Deluxe
PSU: Silverstone Zeus 560W
SND: Integrated Realtek HD Audio

Any help would be appreciated, Thanks.

sounds like things are fugging with your resources.

Run a few good anti-malware programs (AVG or AVAST or Kaspersky AND Adaware/Spybot S&D)

Make sure you shut down every (non essential) program running (turn off iTunes/WMP/Winamp/Whatever)

Does this happen in other games? (if so what, if not what have you tested)

I think the problem might be heat actually, I'm going to buy some more fans..so once I get them I'll post again.

there are some good programs that will monitor the heat for both your CPU and GPU.

I of course don't' remember them at the moment.

    Run NS
    Open taskmanager
    right click on hl.exe
    select set affinity
make sure it runs on only 1 CPU

Disabling SLI is also an option, simply because Half-Life was not meant to run on multicore and multiple SLI and thus conflicts sometimes with certain firmwares/drivers.

sounds like your machine is too fast for hl and hl cant keep up.

    no seriously maybe try v-sync
