Cheers mate.. uninstalling Microsoft eHome Infrared Transceiver did the trick. Tried changing the bindning in options.xml first but that just got reset when I started the game.
Hey, my PC has Japanese keyboard and it basically does not have the tilde button like US keyboard. how can i access the console? I cannot find any configuration file to change the binding.

You can change it in C:\Users\<user name>\AppData\Roaming\Natural Selection 2\options.xml I changed it to F6 instead of Grave (instructions in the getsatisfaction link). That worked as well even with the infrared driver. I'd rather have it on the button I'm used to though but at least either way works for now.

I confirm it works, it was just a little tricky to find NS config file in the "roaming" folder, hehe. I wish for the option to bind the console to key using in-game interface :)
