Then you get to see some pretty pictures on your mini-map. Don't you want that LV426-Colonist?
Ok now for real. There's no need for this since when a commander gives a waypoint there's already a line directing marines or aliens where to move to. This is not on the mini map but actually "in-game", which makes it even better since your not just gazing at the mini-map and get shot/munched.
Except that the way shown is often not the one you want the team to take. Only commander can draw on minimap. I don't think we need to worry about proliferation of doodles.

Perhaps the commander could be given limited ability to draw on the minimap, with pre-defined symbols that would therefore be well known to players. These symbols would be about 3x the size of a player (as displayed on the minimap). The game could limit it to 10 icons in use. Adding an 11th would remove the oldest icon. A commander would also have the ability to remove either one specific icon or remove all icons quickly. The symbols would be somewhat translucent to allow you to see what is underneath.
Here's an example set of symbols: (/) - Red circle with slash through it -- implies DON'T GO HERE X - Orange X -- implies this is an enemy position (they probably have a hive/resource tower/defenses here) + - Green plus symbol -- implies go here * - Blue star -- Special meaning defined by commander
