Not a bad idea, but could make current phase gate placement tricky unless the devs come up with a design that takes little room. You'd have to place the phase gate with the knowledge that if upgraded it will expand and accommodate more space. Bugs may include the phase gate expanding through an object or wall.
There could be a timer put on the phase gate in the event that this idea becomes OP, such that once a non-marine unit goes through it it requires a cooldown time to get going again. I do envision problems though: "ok Exo wait for us and then go", *Exo uses PG*, "No you idiot!", *Exo eaten by Onos*, "We can't help you, we're on cooldown!". They'll learn...

haha you could have a lot of fun if phase gates were big enough to fit exo's and buildings in them - hey comm we need some turrets - build them in the base, then chuck them through the phase gate portal style :)
I think the phase gate should work more like the protoss air transport, where first holograms appear around the phase gate and they then materialise into players (basically like the spawn points i guess)
so that aliens will know how many people are coming through and have a chance to make a descision to fight or run.
It would definitely require a bit more planning out by the commander if they used one, that being said, even with the small ones I've seen some pretty strange placements for phase gates. (Had one in Veil where half of the phase was inside of a massive pipe!) You had to crouch to use it. Maybe an overlay when first placing a Phase that shows its current size, with an outline of the upgraded one's size.
Increasing the cooldown when an exo phases through would be good as well, gives the guys in front of you time to move out of the way.
I don't think anyone besides pure Marine players would want Arcs to ever have the ability to flood through phase gates. That would be a TERRIFYING thing to see if you were aliens.
The canonical reason why Phase Gates only transport marines is that they can't reassemble the materials used for Exos, MACs and ARCs on the other side.

And jetpacks are still prototypes? Just get a new advanced tech building. Shove JP and exo on that. (lets just asume they also finished testing the 'new' exos) Then use the prototype for... drumm roll... prototypes. Make this machine phasegate a prototype... done? You could even make it so that, because it is a prototype, it may fail like after a certain x phases it will shutdown for a while to reload energy or something.
