I don't think it's a good idea (I talk about the color idea). Why ? Because whn you have 2 locations, the color doesn't correspond at the first gate you enter in.
I think about an other possibility. Why not using an animated flow (like Portal 2 flows) for explaining the direction for the Phase Gates.
Example : 2 phases gates (PGA and PGB) : flows crossing on the same line.
3 phases gates (PGA/PGB/PGC) PGA>flow>PGB>flow>PGC>flow>PGA.
Just put a little arrow half way along the line pointing in the direction you are going. Then you don't have additional colours added to the minimap that aren't needed and it's a lot less obtrusive.

I was thinking about the same idea just before I told about the flow control idea. Few arrows will (maybe) ask the player to search them, and too much will obstruct the visibility's map.
Because it's not vital information. There are other things more important on the map such as buildings under attack, friendly movement and enemy movement that you want to focus on as a higher priority.
No-one needs to instantly know where they are about to phase.
I think that when you join a public server, on Marines (it remember me a game on Mineshaft), when you have 4 PGs (PG1 Opérations, PG2 Central Driling, PG3 Deposit and PG4 Repair), this create an awful and unreadable web across the map, and impossible, for a new player, to know where his PG is going.
There are at least 5 threads I can personally think of, in this forum, that have approached the same subject, but with much more depth and thought. You should join one of those threads and catch up.
Seriously though, just a slow grayscale flow animation across the line would be fantastic. Other points of interest are in color so it would not be a distraction (radar dots, enemy players, friendly players, structures of any kind).
another idea i would like to pose in this thread is that the phase gates should be able to lock into a specific gate of the commanders choosing so that when you step into a gate you are going to where the commander wants you to go from that gate. This in my opinion would give a better dynamic to using phase gates as you could setup certain gates to go to certain places for example you could have a primary and secondary gate system in the sense of one gate system would be used to travel between bases where as the other system would be used purely for tactical assaults to get the men into the field of battle or to a specific base quickly and efficiently without needing to travel through the entire gate network. The down side to this would be that it would cost more to setup but the rewards would be well worth the resources.

Either it will take me instantly to Conduit and I will see that I can phase to Lava Falls from there or I will stay in the Phase Gate until I get there from the Smelting -> Pipeworks. It's not any different from what you would do without the lines because you don't plan any routes yourself: you just wait in the Phase Gate until you arrive at a destination that is closest to where you want to go.

Why not put into the flow few arrows on it ?
No-one needs to instantly know where they are about to phase.
