This is currently a limitation of SDL, the input handling system that is also used by TF2.
But i guess it gets around it with a -noborder launch parameter..
If you run the game in windowed mode at your desktop resolution, you get fullscreen windowed behavior without the sound. Perhaps in the future, the devs can work on implementing the sound even though NS2 isn't the active window, but I find this an appropriate fix for the minimization problem.
