Keylock can cause it, maybe your holding down too many buttons or occasionally you get it from holding SPACE down too long.

If your use key is any of the "lock" keys(ie num-lock), then there is a setting that makes your PC internal speaker beep whenever it is hit... It can be disabled somewhere, not sure where.
    What OS do you have?

And How do we get rid of this "Keylock" I press three buttons at once and get an angry beep and a pause in NS........

couldn't you make a simple script to bind a key so that you tap it once to use, then tap it again to stop?

believe it or not its a sound effect and not your pc speaker, I have my pc speaker off and I still hear it because its the marine "use" sound, try aliens and you wont hear it because they have a different sound effect.

I don't think there's anything wrong with your computer. I tried this just sitting here on the web. I hold down a few keys and after a little while my comp starts beeping.

I'm not sure but it could be just the computer telling you that it thinks there may be a problem i.e. some keys may have become stuck.
