Disclaimer: You may not be happy with the performance of SLI/Crossfire when enabled, as the game is not optimized yet. I see lower fps at the menu screen, but a slightly higher average fps in-game (but also a slightly lower minimum fps). Hopefully this works for everyone...
Start the game with the Unity command line -window-mode exclusive . You can input this command line within Steam by going to Subnautica - Properties, and under the GENERAL tab click Set Launch Options. This command line argument forces fullscreen mode to exclusive fullscreen (a requirement for sli/crossfire).
Once you have that set you can go into your Nvidia control panel and select Force alternate frame rendering 2.
Hopefully we can get better support for it, but in the mean time - enjoying using all of your GPUs!

With my two R9 290X fps has doubled. Now I have 100+ fps in 3840x2160 with highest quality.
Crossfire mode is "AFR compatible".
Have played for 2h now - no bugs so far.
AMD FreeSync is now working too.
Many thanks for the tip
