Screenshots? Only thing I can possibly think of is that most scannables are being replaced with damaged versions of the actual thing, so going around looking for the white 'locker boxes' that fragments used to be isn't how they're found anymore. A few things like the Reinforced Dive Suit and pressure compensators and Moonpool still use the Old Model, everything else is like the Cyclops fragments now. Like the seaglide fragment is an actual seaglide model now, just scorched and beatup looking. You can actually find most of the seaglide fragments inside the small cargo boxes lying around everywhere. ^^

If that's the case, cache clearing may actually help as all the old stuff will be force-refreshed with the new stuff.
I cleared the cache, didn't work. Then, I reinstalled the game twice. The install failed the first time, as in the game wouldn't even boot. The second time it booted and all the upgrades appeared as they are supposed to. Im stumped. if it happens again, Ill try a more thorough troubleshooting.
In the future, I'd do:
1) Cache clear. This forces a refresh from the "factory-settings" so to speak, of CellsCache (resources on the ground and places visited log, maybe other things, it affects wrecks) and CompiledOctreesCache (terrain) from the \Build18 folder of Subnautica to your SavedGames\slot00xx folder. If it doesn't work, before moving to the next step, delete the legacy *.txt files in your slot00xx folder (taking care to only delete those, and not the four main saved games files that are also in the slot00xx folder: gameinfo.json, global-objects.bin, scene-objects.bin, and screenshot.jpg)
2) If that doesn't work, verify Steam install (verify the "factory-settings" themselves are correct), then clear cache again to force refresh of these (which are now verified to be intact).
3) If that doesn't work, wipe the cache and legacy txt files, then move your savedgames folder out to the Desktop or something, completely uninstall Subnautica, then re-install, then move your saved games folder back where it was.
4) If that doesn't work, and a new save does work your saved games main files themselves are fubar and you will have to start a new save.
If you look at the instructions for clearing cache in my signature (first line), you'll also see a section from LumpN (Subnautica dev) explaining what the different folders are used for, which may help you to understand a bit what's going on and give you ideas for other things to try.
The CellsCache, CompiledOctreesCache, and legacy *.txt files all have batch numbers in them, corresponding to the batch area of the game that they are for. So if you're having trouble in (or traveling to) a specific batch (which you can view in the F1, or was it F3 window, the one that has "camera batch location") you can just clear the resources, or terrain, or legacy cruft file that belongs to that batch alone if you want.
Hope I didn't confuse you (if I did, try reading LumpN's description and ignoring what I said, then come read what I said again and maybe it will make more sense? Hopefully.)
