The first thing that comes to mind is Alien Start 1 vs 2 . At 1, aliens have no 2nd hive close by, whereas #2 has one right in the adjacent room.
Also, have you done the timings from TPs to RTs yet? Remember, the time from TP to the adjacent RTs should be between 12-15 seconds, and be consistent across the map to within a second or two.
