Okay, you start the round as marine there is no comm and none wants to do it so you jump in but you are faced with a marine team that can follow waypoints but choose to do their own thing when they dont have one. They have difficulty taking down one skulk when they out number it 5 to 1. The alien team is experienced and knows what it is doing (ambushes etc along routes to hives from marine start). There are a couple of marines that have the ability to aim but they tend not to listen to waypoints.
Is this a hopeless situation? I do like commanding but I find it extremely frustrating when people are crap at aiming/not following orders. As a person who only plays skulk when aliens I know most of the good ambush spots for the maps and try to tell the marines this, I even tell them if I can hear a skulk near their location but alas in the above situation they didn't listen.
Is there a solution to this problem other than logging out and leaving the server Or recycling the infantry portals (bit lame I think)?

Even if you know a few tricks to get them to work as a team, if the entire group of them still has trouble against a Skulk, you're not going to have much luck.
If they work as a team when moving to waypoints, then immediately go off and do their own thing, they obviously haven't played much NS and are still learning. Against competent opposition, they don't stand a chance.
Your best bet is to ask the aliens nicely if they want to help teach your noobs how to play.
Funniest thing I have read all day lol
In your case, yer screwed.
I hate to say it but this is a team game and if your team isnt willing to work as one, you dont have much of a chance to win.
This is one of the rare exteme circumstances where i would throw in the towel.
If your marines cannot shoot, they cannot win, A team of roleplayers are builders are not gonna do a damn bit good if everything they build gets destroyed because of lack of protection.
