What is the possibility of letting the commander operate a crane(s) in the map, either as the result of a switch toggled by the marines, or (alternately, depending on map build) simply by virtue of being the commander?
I think that the marines should have something to do with the operation of cranes, so having them hit a switch to make it operation is a good idea. What would the crane do though? Help kill the Aliens or bring in extra suplies?
First you'd need to think of what would the crane be doing, moving a platform with players on it? Can't really think of anything else. But I really like the idea of the Commander being able to hack into the system and interact with things not just limited to doors elevators and cranes, can be anything mechanical really, as long as it serves a purpose, otherwise it will just be ignored.
What if, for example, a turret factory was too heavy for a player to lift (they could drag it), but if it was built on or near a crane, you could move the TF between two floors.

Or suspend it in mid-air so that an onos can't get at it.

Or was that in an early version of NS1?

And the commander could move the boxes around to
- block paths.
- give temporary access to marines
- dance
Or suspend it in mid-air so that an onos can't get at it.
