I would prefer it as an addon to the marine assault rifle (like the grenade launcher). The marines could disable structures by blasting them repeatedly, but would only be able to do this for about 15-20 seconds (perhaps the weapon has a cooldown or only has 15-20 seconds worth of ammunition). Marines would of course be unable to fire bullets while using the energy draining weapon repeatedly.
The weapon would have a small or zero area of effect, draining only one structure or two very adjacent structures simultaneously.
Mature versions of alien commander structures will be more resistant to this attack (either delaying the drain or only losing half of total energy?).

This would also give flexibility for balance to determine how much to zap per shot and play with the maximum stored energy.
