I'll try to keep this up to date:

Metroid Prime 3 : corruption (the early levels and abandoned ships + pirate homeworld)

    less to do with overall appearance but for architectural ideas I look to <a href="http://en.wikipedia.org/wiki/Blame" target="_blank">Blame</a>!.. for atmosphere I look at <a href="http://en.wikipedia.org/wiki/Majora's_Mask" target="_blank">Majora's Mask</a> quite a fair bit. for everything else google images
    also the obvious battlestar galactica

    Films:
    Alien 1, 2 and 4
    Pandorum (Atmosphere, inspiration and the visuals in pretty much every scene)
    Cargo (interior ship design)
    Sunshine (to get ideas of a more realistic ship)
    The Matrix Trilogy (for some dirty cyberpunk visuals)
    Sphere (there are a few interesting scenes inside a ship)


    Games:
    Every Metroid except for 'Other M' (especially the NES/SNES games; it's about the atmosphere here)
    Unreal 1/2 (Mandatory sci-fi design basics)
    Unreal Tournament (1999) and all the Bonus Packs / Community Packs etc
    Ridd ick EFBB / Dark Athena (brilliant sci-fi level design)
    Freelancer (Most excellent space atmosphere and so much inspiration)
    X Beyond the Frontier, X² and X³ + all the add ons (Pretty much the most intimidating and realistic space atmosphere in a game, also very interesting designs)
    Prey (The Dyson Sphere built by the aliens contains so much inspiration)
    Halo might also inspire although most of the design is useless for an atmospheric sci-fi environment.
    Mass Effect 2 (some great level design here)

    Dead Space 2 manages to get a futuristic theme while having alot of everyday items, such as tables, indoor and textures... loads of good things can be taken from that game to make some great looking maps.
