BEFORE YOU ANSWER PLEASE READ ALL!
Maybe some of you remember the free Game "<a href="http://store.steampowered.com/app/630/" target="_blank">Alien Swarm</a>"
(source code is in the sdk...to take a "look")
The only thing why i talk about Alien Swarm is the minimap you see here:

Thats just great, you can write on the minimap.
Would this not be very helpful for the Commander of Aliens and Marines?
For example he can quick draw or put icons on it?
I mean ok he can simply write it down (which take ages) or tell the marines what to do, but a lot and i realy mean ALOT it feels like 90% of all commanders doesn't have voice, also the language could be a barricade.
So a map, where the commander use for example:
red color (squad red)
blue color (squad blue) and on, so only the squad can see the color on their minimap (if they zoom like pressing the map button NOT on minimap)
Also the icons.
Here is a tiny Mockup:
<img src="http://img42.imageshack.us/img42/7913/testmf.jpg" border="0" class="linked-image" />
the minimap is maybe NOT needed, the commander can draw it on the map itself? like place a defend shield on a second base (press icon on HUD) and the sprite will be shown.
This minimap is just a example what i mean.
maybe its better to do like ingame and not only on minimap.
like waypoints are set or the line to your next waypoint.
but to be serious, waypoints can destroy the view sometime.
So maybe the drawing works like the line to your next waypoint or to check it better like "chalk"?
<b>
I can not realy translate what i mean, but i guess you know what i mean.
Here i say it simple:
Idea 1: commander draw on everyones of marines team minimap (depend on color if shown or not) + icons on minimap
Idea 2: the commander draw with like holographicl "squad-colored-chalk" on ground + holographic icons on ground</b>

Comments
Though trying to draw with a mouse may be somewhat messy and there will always be that one commander who draws pictures on the map instead of commanding.
(This seems like a very subtle way of asking the developers to support touchscreens).
Overall: +1
To be able to see commander set waypoints on a minimap...that would just be invaluable, and would make team play much more pronounced.
