I don't know if they're auto generated but I imagine there is a standardised process for generating them.

Where are these hidden paths or vents, I can't seem to find anything wrong with the minimap (a screenie would be awesome). Also this might be a case of your Steam version not being entirely up to date. Could you try and verify the integrity of the NS2 steam cache and see if it is still an issue.
It is indeed true that Mineshaft has changed, mostly around the northern part of Central Drilling. No vents were removed but some hallways where changed and even removed. And the belt exchange between Crushing Machine and Ore Extraction was closed off
The minimaps are manually generated by the mappers using the overview.exe in the NS2 folder btw :)
So are welders going to eventually get the ability to weld closed/open doors and vents, and is mineshaft finally going to be changed to open up those metal vent doors that tease me with their shortcuts?
I would like to say that I also get hung up on the minimap in mineshaft from time to time. There are a lot of paths through those huge doors that look like passable spaces on the minimap.

the middle hive location has a point on the minimap that looks like you can access Central from there, but it's a solid wall.

Ah those areas, hmm I guess those should be fixed in the image itself. However isn't it clear there is a big door or vent that is closed there though...

Uh, yeah, but there's the clincher.. it's closed. so you can't go through it. why have it on the map looking like an actual route you can take when you just.. can't?
