What about giving aliens an automatic buff depending upon what type of hive is evolved? This would be a bonus granted to all aliens aside from the upgrades. Each Hive could grant a bonus to both life forms and structures.
For example:
Shade Hive: immune to radar and scans if not moving or slow crawling / cysts and eggs perma cloaked
Shift Hive: +% speed increase to egg spawn or base speed / +% speed increase to structure growth or maturity
Crag Hive: +% increase to Life form HP/ +% increase to structure HP
