Server has trouble removing old Mod Folders?

I get messages such as:
Removing old version of mod '5f35045'
Yet it never removes the folders, it was say that every start-up until I manually delete the old folder?
In the properties of the folder it's "read Only" (Greyed Out) which seems to be a weird Server 2008 thing but the user has full permissions over the folder and can delete it, so is NS2 checking for the read only flag or something?
