Ran across this the hard way commanding, was determined to figured out what was causing it. So it turns out if a cyst and a crag/shift/shade both occupy the grey part of the res node in bar it will bug out half of bar, the room connecting bar and cafe, and half of cafe. What bugs out is that you won't be able to drop any more cysts at all. You can still drop structures in the room. The crag/shift/shade doesn't have to be built on the grey part, only occupy it with the cyst at the same time. If the structure leaves the grey area, you can continue building cysts again.

That's because both a) the res node and b) a dropped structure create a small area around with with no pathing. So this essentially blocks the pathing enough to where the cyst won't connect.

You can repro this many places, per Samus' explanation..
But you should be able to A) easily re cyst by dropping another B) easily move the crag
In order to mitigate this issue whenever you have it.

Now if you dropped an upgrade chamber there.. yeesh

it happens because the cysts use the pathing system which in turn uses the nav mesh, so if there is no nav mesh connection you cannot cyst into an area. Buildings remove nav mesh.

Basically, its a you have to rewrite the pathing system issue. Which seems like it not likely to happen.
