Game will not stay focused (sort of)

Every time I've tried to start the game up, it quickly shows a black screen (no images or anything), then returns to my desktop, still running in the background. If I click on the icon or alt tab back to it, it will again show me a black screen for about a second and then go back to my desktop. I don't think it's hung up on anything, as I can close it no problem by right clicking the icon in the task bar. I first tried verifying the games files, that did nothing, then I tried to delete a few folders as mentioned in a few threads here, and again verifying the cache, downloading the files I deleted. I then followed this guide, and I'm still having the same issue . I have run the game under Linux before, could that potentially be the problem? (some mismatched setting somewhere?)
