I love this game and seeing whats there one cant help but be filled with imagination at the potential that's there based on the impressive groundwork they have laid down.
So over the past few weeks I have been constantly thinking up what could go in the game and how it would fit/work with the game.
Periscope / view domes on cyclops to see 360 around you which will be helpful in maneuvering the sub which can be difficult at times as well as allowing you to locate landmarks and objects you may be searching for that weren't visible from the front dome. I understand that the name of the sub is heavily linked to the one eye thing and if they were very attached to the name a periscope would work well but I feel like more windows would be very nice for the player. I find it very frustrating at times that I cant see all around the sub makes maneuvering a real pain at times.
A large boat/yacht that the cyclops can actually dock in, this would mostly be cool( a Russian doll situation of sea vehicles). Having a boat seems kind of natural to allow the player to get up out of the water which might not be what the developers wanted, however it seems that players want this with how much they liked the island. It could also resolve some issues people have with how crap the battery life on the sub is if we wanted to let it recharge or at least extend it as you would use the Yacht to get to an area and then explore in the sub(sub is also rather slow this could be a faster means of travel).
A huge banded pearl type coral/shell structure out in the ocean semi translucent with pores you can even swim in to get some kind of rare resource but this thing is alive and can maybe try and trap you. I'm talking aurora big btw massive could have other organism's growing on it. It could also potentially be damaged by player action and change the entire ecosystem of the game.
All glass tubes(high cost obviously) but would really provide a spectacular view. Larger tubing that provides more room, maybe about 4 times the size with a platform in the middle so its two floors, would be cool.
Some rooms(which I am assuming we will eventually get) like advanced construction factories, research labs, and sustainable water/food farms would be excellent additions especially the last two if we aren't going to stretch how long someone needs to go before eating. Being able to grow your own food seems natural and I think players would really enjoy it. Players would still have to forage out in the world or come back to base to get food so it allows the player to feel a sense of accomplishment without removing the struggle for nourishment.

A nautical map(not holographic or 3d or anything) but something that fills in the general topography of areas you've explored and allows the player to actually mark the map and make notes on it.
You could change the color of the sky, its often mistakenly blue on alien worlds in movies and media however the truth is that a blue sky is rather rare. Mars for instance has a red sky and the sunset is actually blue, the iron in the martian atmosphere scatters more red light than ours on earth. This just allows the game to be more visually interesting, you could literally have a sky any color and sunset a different set of colors.
Quartz should probably be found more places than just near the reefs, it forms more often at higher pressures in fact it would be cool if you made some caves full of giant quartz crystals like scientists found deep under mexico a few years ago.
I'm sure ill think of more later.

The pearl creature -thingie sounds too massive. But nice concept.
Glass hallways.
Bigger rooms are being developed currently.
Crab creatures:
The air at the planet is breathable by humans. So it must consist of similar quantities of same gasses as Earth's air. Which would also mean that the sky would be blue.
