The Escape Pod...

Something needs to happen to the Escape Pod. Sure, you can use the onboard fabricator to make items at the start, and is a high priority until you get a base up and running. There is the feature of running on limited power (which can be recharged by replacing the Power Cells), but there needs to be more.
For example, how long is the Escape Pod supposed to last? As the power levels drop, the onboard pumps should cease working, causing a slow increase in water levels. Keeping the power up would keep the pumps running, but what happens when the power is fully drained? Should the Pod sink to the bottom, only to be retrieved by installing new Power Cells or use the Builder to deconstruct the various parts (storage locker, fabricator, beacon) and process the rest for raw materials? Maybe when the Pod falls to the bottom
I've been able to use Vortex Torpedoes to move the Pod closer (or further away) to my base as needed. However, once you have a permanent base (or bases) in place, there really is no need for the Pod to be up and running.

2. Why would it flood when it's floating on the surface
3. Once you have a base there's no need to bother with the lifepod aside from using it as a marker for the Safe Shallows.
4. Also you can just push the lifepod wherever you want it, you don't have to waste torpedoes. Hell you can push it without even needing the Seamoth or anything. I pushed mine out over the Red Plains because I like watching Reefbacks swim near the surface from atop the pod.
It's the early game shelter that allows you to craft basic equipment. Nothing really needs to happen to it.
Maybe breaking it down into parts could be an option, but what happens later, when there are creatures that can destroy SeaBases, and now you've lost everything, and have no way to fabricate tools and such?
Also those self-recharing cells well should be able to remove and place inside the seamoth and cyclops but they have say 1/5 of the power. Thus shorter range but you will always get the power back. Or allow use to place them inside out base as an extra power source.
Another thing is if we repair the lifepod something should be gained, like we recover data from it's computer on the planet or gain some tech info that allows use to build something new. Because as it stand you only need the lifepod for like the first 20 minutes.
Now, once creatures start attacking our bases, I think it would be cool if they would attack the pod too if we were foolish enough to lead hostiles back to it and there should be a chance for its inflatables to burst, causing it to sink to the bottom (hope you didn't move it to over the Grand Reef!). Naturally, once the danger is past though, you should have the chance to repair and drain it, causing it to resurface.
If we could ever deconstruct it, we should be able to reconstruct it or we'ld be placing ourselves in a very risky situation should calamity strike as it currently our "do over" base.
