How about a native species that builds structures (similar to how the terraformer works, but in a more "natural" way)?
I'm talking about simple structures like towers (similar to African termite towers), arches, lattices, and tunnels. Over time, they would cause the terrain to change shape, providing the player an interesting place to revisit.
The player could guide the building process by various means if desired. Once a certain milestone is reached (perhaps a tower of a certain size), it could incite other species to congregate in the area (perhaps feeding on the builder species).

How about this: As the colony progresses, it would get so big that player could actually dive inside a network, maybe with usage of special "repellent", so the species would ignore the player? Look at this video of real termites, they can accomplish incredible things:

They are hard workers
A "final" structure, pseudo-random-generated based on various inputs could be used as a template for the builders in each area. They could then build towards this goal over time, by moving bits of terrain one at a time. The player could see this unfold. UWE could even pre-build part of it when a new save is created for existing colonies, to give the impression that this is an ongoing process.
