All you have to do is run chkdsk. And / or restart your computer (after running chkdsk and updating, another update hit, and I had a Windows Explorer process holding on to some files in the Subnautica directory, even though Explorer was closed, preventing upgrade -- I just terminated the process).

So:
Restart your computer.
If not fixed, chkdsk c: /f
(replace c with whatever drive Subnautica is on)
