Add an upgrade module for the scanner room that gives the scanner an inventory. That module could be upgraded in the mod station for more slots. Say start with 12, then upgrade to 24, then 36 or 48.
The scanner room inventory only stores the coordinate chips you get from the comm relay.
The HUD chip becomes an upgrade to the compass. With the chip installed any coordinates stored in the scanner show up on your HUD and on the beacon tab of the PDA (the chip would still give you a compass too). A 2nd upgrade to the chip adds a button on the PDA to mark the players current location, producing a coordinate chip that can be loaded into the scanner once they get back to base.
