Sorry that happened to you. But it wasn't the latest update. Ever since I started playing the game back in Feb or so this year, it has been this way. If you park your Seamoth on the island and walk away, when you come back, it has sunk into the land.
I learned long ago to always leave my Seamoth in the ocean.
Yup, I've been seeing this for forever. The only solution is to build a new Seamoth and turn off the nav marker for the old one. I mean besides starting a new game. Sorry, bro.
