<div class="IPBDescription">upgrade levels' redundancy</div> It makes no sense at all to me to have it being the number of chambers of a certain type that sictate the level of alien upgrades. Surely having the number of hives the aliens control would work a lot better.
As it is, you so rarely see lvl 1 and 2 upgrades that having different effectivenesses of the upgrades is pretty much a redundant feature.
No doubt people won't agree with this, so as the Human Torch would say, "Flame on!"

Seriously though, it would reduce the effectiveness of a lot of evolutions. Carapace would become ineffective, and ...omg, people would actually start to try other building strats.

the aliens could build any of the towers at the beginning, but only get abilities at lvl. 1 then it might be worth it. We wouldn't have to fight about build orders any more...you'd just build all of them!
But seriously, anything that ties the alien abilities to hive locations is pretty iffy.
