Why using mousewheel to fire your pistol is an exploit:
In the game you are a soldier with a semi-automatic pistol. Which means one action (pulling the trigger) = one bullet. So you should perform one action in real-life for every pistol bullet you fire in the game, whether it be clicking the mouse or pressing a key. If you spin the mousewheel that's one action = a bunch of bullets, and in effect have exploited your way to a Burst-Fire Pistol, something the game designers DIDN'T give you.
A simple fix for this bug/exploit/whatever would be either: A. Make the pistol more like the Glock in original HL as opposed to CS pistols (that is, there is a maximum speed at which you can fire) or B. Give the pistol some recoil when it fires. Pumping out a whole clip like that in real life would end up with your pistol pointing at the ceiling.
Now, granted, either of these would pretty much destroy the functionality of the pistol and so I don't really know if it is worth it... but it's something to think about.

If not, I can tell you I have, and it rocks! You can use a file to make the modification permanent. So maybe the mouse-wheel rapid fire pistol is an in-game representation of just such a real world modification.
Maybe the game designers did not intend that you have an automatic pistol. But I can tell you, my drill Sgt didn't expect me to have a fully automatic rifle either. LOL

Pistol clip+lmg clip = dead kharaa. Simple. Anyways, if it wasnt recoiless it would give the aliens a big advantage since thier weapons are recoiless. (Fade acid rockets as an ex.)
That's true but when you're firing faster than no human being could possibly fire, it's an exploit. That's why I included the other solution, to give it a minimum firing rate, which you ignored. Acid rocket doesn't fire as fast as you can click.
