The commander mode works by a floating 'eye' above the map. As you know, surfaces (brushes?) aren't rendered when they're seen from the far side. So you can see through ceilings. However, this eye also can 'hear' things. You can hear marines firing etc. You can also hear alien resource nodes.
Technically, you could also listen and find where aliens are walking without motion tracking, lerks are flying, or critters are gestating.
Again: Not really a bug, because it's working as intended. It's just a cheap oversight.
One easy way to test suspected hive sites is simply to drop a res node in that hive's nearby res. If it wont drop, you've found your hive. This works even if they managed to disable sounds.
Personally, I think that the commander shouldn't be able to "listen" for hives. That's what scanner sweeps are for.

Work on training your troops and learning yourself when comming how to pull it off.
Aliens can be tipped off for instance and if smart they will return and defend hive, or maybe try to annihilate your base. Stuff like that, so YOU have to try to be sneaky.
Ideally it works like this: You listen for the hive. Aliens spill across map, go gorge and grab res. They scout your base, report nothing unusual. You spam shotties and immediately everyone rushes the hive. gg if your team isn't ambushed and attack together and don't block each other
train the marines, if they're new of COURSE they'll suck, and if they suck don't expect the marines to win.
I don't think it would be very wise to judge someone just on his title. Just because it says Playtest Lead doesn't mean that he has any control. Let's be nice to our Staff ok ?

I think now that scans are so necessary for defeating cloaking, this isn't as much of an exploit as it used to be. It allows rushing without an observatory, which I think is a necessary part of the early game. Since it doesn't defeat the purpose of scanning any more, I don't really have a problem with it.
(although if MCs silenced everything in their radius, that would be awesome <!--emo&:D--><img src='http://www.unknownworlds.com/forums/html/emoticons/biggrin.gif' border='0' style='vertical-align:middle' alt='biggrin.gif'><!--endemo--> ) <-just a playful suggestion, don't take seriously.
Sirus: agreed moultano: that will put everyone in the same thing as 1.0x. You would build the same chambers again and again. SC to cloak, MC to silence, and then by that time the onos, fades, lerks should be ready to do the assault and the comes DC.. that would be the exact opposite of 1.0x
also remember that aliens go around the map fast... of course not so fast as to get in the hive before commander but still they usually have 2nd hive up within 5 mins and that means there is defenses being built before hand.
and going on with Apos' post. How bout you must have marine contact in site of the node for the commander to place it. Then it loses an exploit and forces marines to stay near the nodes while waitin for res because otherwise you can't build it and then the side-effect would be the marines wouldn't get the tech fast enough or get their shotties (yum... shotties <!--emo&:D--><img src='http://www.unknownworlds.com/forums/html/emoticons/biggrin.gif' border='0' style='vertical-align:middle' alt='biggrin.gif'><!--endemo-->) so it would probably work nicely.. just port the LoS code from the siege to the RT code or something...
Edit: AND make it so that scanning won't be considered LoS

Like I said, I doubt it could be solved, but it's still a very cheap trick. Listed for the 'plip plap' of skulks, the 'gralomp' of chambers going up, etc.
you dont have to drop res towers to check where the hive is, you can look at the RT's smoke puffs. a capped rt doesnt put out any smoke puffs, whether you can see the RT or not <!--emo&;)--><img src='http://www.unknownworlds.com/forums/html/emoticons/wink.gif' border='0' style='vertical-align:middle' alt='wink.gif'><!--endemo--> so look for white stuff ad youll have found an empty node. the hive without an empty node is their starting hive.
