Im currently having a similar problem, but it happens randomly during the game, most notably 12 seconds into the game.

Jump over to the steam forums and you will find it also.. I was experiencing severe input lag e.g. character would keep moving after i stopped pressing the directional key, or he'd keep shooting after i let go of the mouse, or he would not turn properly etc etc
Many people discovered this problem after a recent patch/update released through steam... So we're not a small minority...
The fix is as follows: (this worked 100% for me aswell)
1. Run Steam (so its open down in the systray by the clock). 2. Open Task Manager by pressing Ctrl+Alt+del 3. Right click on steam.exe 4. Set Steam's 'steam.exe' Priority in the processes tab to 'BelowNormal' 5. Same way but set 'explorer.exe' priority to 'AboveNormal' 6. Play the game.. 7. Kiss me when you play lag free! <!--emo&:p--><img src='http://www.unknownworlds.com/forums/html//emoticons/tounge.gif' border='0' style='vertical-align:middle' alt='tounge.gif' /><!--endemo-->
Some people have been reported to have to do this process each time before they play, but for me it worked just doing it once. Even after rebooting etc.
Plug back in your USB mice and keyboards as this doesn't really have any effect in the outcome (though i think USB is better, personal experience). And you can also have open any manufacturer device controller programs for the mouse/keyboard now also.
I hope Valve addresses this really soon for the ones that don't find this simple fix!
