There are various gamma tweaks that help; very simply, high gamma and brightness help you se everything, but this is generally frowned upon, and it spoils the atmosphere.
Even with lvl 3 cloak, there is still a shifty-look about an alien when it's moving. However, it is almost impossible to see one when it is still, unless you pivot around it so that the landscape behind it moves in-and-out from "behind" the cloaked alien.
(Understand what the hell I just said probably is harder than just doing it.)
Also, my Radeon 9000 has problems with cloaking, so it seems rather more obvious on my machiene than that of others I have used. Meh. ;P
Stay still....it's easier to see them over changes in the lighting (it makes a slight change in the shape of the skulk, sometimes) and at best, conceal yourself so that YOU have the advantage. There is something appealing about ambushing a cloaked skulk <!--emo&:D--><img src='http://www.unknownworlds.com/forums/html//emoticons/biggrin.gif' border='0' style='vertical-align:middle' alt='biggrin.gif' /><!--endemo-->
Flashlights work. Use your flashy if you think you've spotted something odd.
Another good method is the BUDDY method... quite simply you watch someone else's back and wait for them to be attacked.
Another somewhat random method is to run into every possible spot in the room, ideally bumping into the cloaker.

As others have said, try and get near light sources, or particles, because they'll show up a little disturbance. If you see anything you don't like, put a round or two into it. If it bleeds, you can kill it.
Skulks are easy to spot once you've played NS for any length of time... gorges just as easy... Onos hard to spot because you're not trained to see something that size. Since you see skulks in EVERY game, and you know exactly what they look like, then your brain will automatically be scanning for skulk outlines. Train yourself to ID a skulk silhouette, and you'll have a far easier time spotting cloaked aliens.

it does not matter how many sc they have cloaking with still be 95%. the only change in haveing more sc is the time it takes to cloak (more sc = less time to cloak).
On every flat surface duck then scan along the floor with your aim if there is a cloaker a red name will pop up on screen then shoot him <!--emo&:p--><img src='http://www.unknownworlds.com/forums/html//emoticons/tounge.gif' border='0' style='vertical-align:middle' alt='tounge.gif' /><!--endemo-->.
Or duck and shoot along the floor and se if they get hit.
If a structure is obviously cloaked, ask for a scanner sweep ASAP. Find the sensory on your map and destroy it, of course only if the way is clear. Note that the sensory chamber has the least HP of all the chambers. Don't be afraid of the sensor sweep, and use your ears. Stay in groups.

Always always kill the SC first. If you find some OC and an SC, then kill the SC, you'll have little to no idea if ANY other chambers are around. If you kill the SC first, and the OC remain invisible, chances are there's another nest somewhere.
This is very very handy for shutting down any alien forward positions, where they may have placed several DC and MC in order to maximise their rush.
A very good tip others have said is to use your EARS. This is essential at ALL times, as when you are building or getting ammo, you can hear a skulk a mile off. Always be aware of what alien makes which noise, and AIM in the direction of the noise. Many's a time a player has been accused of wallhacking when he is merely listening and pointing his gun at the proper doorway. Hax!
