My third, and favorite, option is to begin towing captured asteroids behind the Moon. Parking them in orbit there, I can strip the rocks and use them as ordnance for my Genocider-5 mass drivers.
A popular fourth option, though my least favorite, is the planet-killer. Sure, lobbing a 1.0x10^275 ton projectile into the earth lacks a certain finesse, but it gets the job done.
i would plant spies on the planet to take DNA samples from the living population with this DNA i would some how make a miracle virus that affects only that certain population then i would release it upon the planet let the virus take affect over a few years then i would move in with a land invasion making sure everything is dead

You could drain a large quantity of combustable gasses from a near-by gas giant, pump them into the oxygen-rich atmostphere, and then light a match, causing the whole atmosphere to go up in flames...
Set up a resonance generator and just smash the crust like an egg, really. Even if you escape the lava, you have clouds of ash choking out the air and trapping heat on the planet.
That'll stop any pesky people hiding in subterranean vaults from surviving.
To be honest tho, you can't really "conquer" a planet devoid of people. So if it was conquering, I'd have to go with a hybrid mix of religion and hypnosis, and have my followers do the dirty work.

the best way of conquering? hmm, set up your invasion like an advertising campaign, something along the lines of "The Earthlings are Coming!" (or insert whatever species you happen to be) in the newspaper for weeks, make a big fancy parade with your footroops, have everything televised, at the end of the parade open fire on the crowd, disintegrating them of course, then broadcast your terms of the planet's surrender through the television, of course at this point you would take control of all major governments and simply threaten to obliterate any resisting continents. (one or two blown up parts of the earth are a small price to pay) and of course at this time you would set up processing plants for the population to melt them down to their useful components. then bring down the stripping vessels and begin ingesting the tastier parts of the planet, vast fields of organic matter, forests, farms, whatever. and then bring down the sifters, systematically digging through the planet and filtering important minerals from the dirt.
of course this is just what i would do, i suppose there are different ways to do it, but this is the most fun.

I dunno, Im prior to just super compacting huge amounts of hydrogen and oxygen into some kind of pressure bomb, then after blasting one down into the atmosphere every few thousand miles, have them all deploy creating a shockwave of rushing hydrogen, anything not killed from this initally will be drowned when the remaining parts of the pressure shells explode adding the neccessary heat to instantly creating tons of water suspended in the atmosphere. Or just tell the population that you are going to destroy their planet and allow them to leave. Even provide the space craft for them. Then just as the last ship leaves the surface, you blow up all your ever-so-kindly supplied remotely controlled colony ships they are now on. Just to show them who is boss. Proceed to do whatever you want with the planet.
An even better one! Create some kind of virus that causes a certain deadly predator on their planet to grow immense in size and intelligence. Then as these creatures new rulers, you order them to annihilate the existing population, whatever it may be. Shortly after you release a new virus to these same animals that has the reverse effect of the first one, just so they don't get any bright ideas about fighting back.
Or just crash any moons the planet might have into it. Of course this would take all the nuclear weapons in the world, so I would.

Lets see for a Nuclear Age society, I would have some fun and create distrust between rival countries leading them to blow themselves up.
For a medieval society, Giant robot armies with very large laser beams. And by Giant robot armies, I mean giant robots or giant armies of robots either will work.
For a more primitve society, Becoming a god to them and leading them to attack the others would work well.
And last for a more advanced society, I would either strike hard and fast and blow up their sun or the core of their planet, or become friends to steal their tech and then blow them up.

2a. Infiltration: 2a only applies if said planet is ruled by humans and not an alien race. Spies infiltrate key government and military positions, and provide intelligence on capabilities, weaknesses, and strengths.
3. Staging point: A point outside the planets' field of vision/detection that would allow for the your forces coordinate and plan the invasion and subsequent takeover of said planet.
4. Advance: Mobilization of fleet towards planet.
4a. Communications Blackout: Jamming of defenders sensors/communications to allow for suprise attack on orbiting defenses, and to prevent from calling for reinforcements.
5. Orbital Engagement: Engagement and elimination of any ships/defence platforms in orbit.
5a. Counter-Offensive Defenses: Ships take up strategic positions in orbit in order to possibly thwart a counter-offensive launched by the defending forces.
5b. Resupply: Supply is sent from the Staging point to allow an extended stay in orbit. A local Resupply station can be built if neccesary.
6. Siege: Ships and/or Orbital Bombardment platforms strike key positions as listed by intelligence on the surface of the planet. Bombardment continues until defending forces can pose minimal resistance once forces are deployed to the surface.
6a. Surface Shock: Troops deployed to surface to curtail any remaining resistance. Primary deployment inside urban centers.
7. Takeover: Assembly of ruling regime on planet. Totalitarian police-state government formed. Opress as neccesary. Enjoy!
It really depends on what you want the planet for.
There is no real value in destroying an entire planet.
