That said, I'm quite eager to hear <b>spoiler free</b> advice on stuff like how to spend cyber upgrade modules.
Playing on Hard difficulty I'm on deck 4 (almost just started this deck) as a Navy character, with about 67 modules to spend. I modified the user.cfg to make weapons degrade 1/10 the normal rate to make my current maintain skill playable. Also adjusted the enemy respawn rate; I didn't set it to "no respawning" because I want to keep things interesting, but I was sick of getting smacked upside the head by hybrids popping up behind me as I walk out the door of a blatantly-clear room/hallway.
Current stats, if I remember them all correctly, are...
Hacking: 4
Maintain: 0
Modify: 1
Repair: 0
Research: 1
standard weapons: 5 (up from 1 after Redford's recommendation of the assault rifle)
(all other weapon skills 0)
strength: 2
agility: 1 or 2 (I forget)
cyber-affinity: 3 (I think. Maybe 4?)
endurance: 1 or 2 (I forget)
psi: 0
Thus far my strategy has been to hack any and all turrets on a deck as I'm completing objectives, cause a ruckus by dancing around in front of security cameras, and then hide behind the turrets to watch gleefully as wave after wave of enemies gets mowed down. When I get bored, it's time to go to the next deck. Looting bodies this way has netted me about 100 shotgun rounds, 100 pistol rounds, and 1000 nanites.
Suggestions?

Finished deck 4. Have yet more nanites & ammo, enough to make me feel like running out will never be a problem (I'll probably regret saying that soon enough <!--emo&:D--><img src='style_emoticons/<#EMO_DIR#>/biggrin-fix.gif' border='0' style='vertical-align:middle' alt='biggrin-fix.gif' /><!--endemo--> ) and 107 cyber modules.
Still looking for advice, but now the stats are...
Research: 2 (others in this category same as before)
Standard weapons: 6 (others in this category same as before)
Strength: 3
Agility: 2
Cyber-affinity: 3
Endurance: 3
Psi: 1
I also forgot to mention that I've only chosen 1 OS upgrade, Sharpshooter. I can go back to the 2nd OS upgrade station and choose another as soon as I decide which.
At the moment the obvious paths I see are...
1. Spend those 107 cyber modules on upgrading research (to be able to use these annelid gland looking things) and whatever weapon skill the Crystal Shard uses. I don't see myself running out of ammo anytime soon, but I understand the Crystal Shard is better than the wrench...especially with the hand-to-hand damage OS upgrade I could get free right now.
2. Spend those 107 cyber modules on level 1,2, and 3 psi stuff. The ability to heal myself or recharge my powered armour without being dependent on medical beds and power generators is tempting.
3. Spend at least 32 of those 107 cyber modules on getting energy weapons 1 and heavy weapons 1 to make use of laser pistol & grenade launcher.

Same here. I must've started the game at *least* a half dozen times as an OSA psi user (not counting the two or three attempts at getting friends hooked on co-op). The farthest I'd gotten out of any of those attempts was completing the very first "objective" Dr. Polito gives you: powering up the main elevator of the Von Braun. So reaching that point on my first attempt as a Navy character instead was somewhat of a milestone.
If you're interested in trying co-op during winter or summer vacation, let me know.

Sadly, I've read enough supposedly spoiler-free character building guides and forums that I already know about such things as (spoiler tags FTW!)<span style='color:#031D1F'>BOTM and things like the "annoying tooth jumping puzzle</span>."
I spent most of the upgrade modules I was asking for advice about above. Right now I'm in the part of the game where I'm about to <span style='color:#031D1F'>go from the engineering deck's engine room to the deck 6 umbilical to the Rickenbaker [sp?]</span>. Because I imagine it's a point of no return, I need to get the 2nd and 3rd OS upgrade and am having trouble deciding which.
Right now I'm having trouble deciding between these:
The toxin/rad resistance one: shouldn't I just wear the hazmat suit for better protection? Do the effects stack or not?
The 20% more benefit from hypos one: I'm not much of a psi user, and with endurace 3 I have so few hitpoints that the 20% may usually go wasted anyway.
cybernetically enhanced: using 2 implants at once? Maybe I should do this instead of using the exploit that lets me use them all at once <!--emo&:p--><img src='style_emoticons/<#EMO_DIR#>/tounge.gif' border='0' style='vertical-align:middle' alt='tounge.gif' /><!--endemo-->
tank: just 5 free hitpoints? Is it better to do this or just get higher endurance like 4?
lethal weapon: could be good, but I don't know how often in the lategame I'll be able to do face-to-face combat
smasher: see thoughts on lethal weapon.
cyber-assimilation: I don't know how many future enemies will be robots. If little to none, this'll be of no benefit.
replicator expert for 20% cheaper buying from vending replicators: I've got about 2,500 nanites to spend. Is this worth getting before doing the thing I put in spoiler tags above?

It's easily the most immersive game I can remember ever playing. Late-game one of the larger robots fired a slow-moving death ball towards me when it caught me looking at it through an ingame window...as I tried to dodge it ingame, in real life I found myself leaning over in my seat far enough that I had to take some time to get my balance back. Any plain movie or game can shock you enough into jumping suddenly, but I can't remember the last game that made me move like that <!--emo&:)--><img src='style_emoticons/<#EMO_DIR#>/smile-fix.gif' border='0' style='vertical-align:middle' alt='smile-fix.gif' /><!--endemo-->
I can't imagine co-op working towards the end, though. Too many instant-death jumping puzzles with no chance to respawn for 10 nanites like the first 2/3 of the game.
And I'm glad I stocked up on assault rifle ammo, nanites, and hypos. And I'm glad I edited a game file regarding how often enemy respawns happen, because the last few levels would be crazy hard otherwise. 1st bossfight I went from having >200 AR rounds to having about 90. <!--emo&:p--><img src='style_emoticons/<#EMO_DIR#>/tounge.gif' border='0' style='vertical-align:middle' alt='tounge.gif' /><!--endemo-->
