WC3 added several features to make micromanagement of your troops easier to handle--things like tabbed groups, being able to tell a group to cast a spell and having it cast once instead of 6 times in the same place, autocast, and stuff like that. If you've ever tried to manage a medium-large group of High Templar in Starcraft, compare that to managing a group of necromancers or something in Warcraft 3--the control interface in WC3 is noticeably better.
Warcraft 3 also had some behind the scenes technical improvements--for example, starcraft games with 6 or more players would very often run into a hardcoded unit cap, where you could no longer construct additional units or buildings not for supply reasons, but just because the game unit tables were maxed out. This would also interfere with certain unit attacks and special abilities that created visual objects during the attack.
However, the game balance and overall style of Starcraft remains superior in my mind. Bringing WC3-level unit controls and art to a slightly repolished Starcraft would be enough to convince me to buy it.
Oh, and bringing the advanced map editor would help as well. The biggest reason I play WC3 over Starcraft these days is that the editor gives users much better ability to bring their own designs to life. Starcraft had some pretty cool custom maps, but WC3 customs are a whole separate game of their own.

You'd be able to do long term research to improve your forces and their weaponry, hop planets, train your troops so they're veterans by the time they get to battle.
Think Xcom but on a larger scale, in real-time, against humans.
Perhaps I'm just not thinking through it enough but an MMORTS seems like it would be rather strange. Would things just disapear from the world when you log out? Would you have AI defenders? How would it handle having your entire force wiped out? /me shrugs.

Yeah, MMORTS seems a really hard idea to make a game of. I doubt they will make such a thing. My guess about what Starcraft will be:
-3D -already known races, Terran, Zerg and Protoss will get extra units -a 4th race (hybrids)

Jupp, I would like to see Starcraft 2 get announced this month. But even so, like some people said. The game will probably be out 2009/2010 (if not even longer) considering it's made by BLIZZARD.
In case anyone forgot SC story, there are Zerg and Protoss hybrids being made.
So in SC2 we should see:
1. Zerglings with plasma shields and energy blades.
2. Giant Zerg "Carriers" with plasma shields that fire dozens of "Scourge" at the enemy air units. In case anyone forgot, Scourges are the tiny suiciding air units that blow up at air units.

Well, we'll see. I just want to the story. After replaying SC1 and SC:Broodwar again, the story is simply incredible.

And yeah, I don't think it will be an MMORPG because it would directly compete with WoW, which is still expanding its playerbase, and because they're announcing it in a country where Starcraft appears to be the national sport. It'll be an RTS, or MMORTS. I don't know how an MMORTS would work, but it's blizzard... I have a feeling they'd figure it out.
My hope is that SC2 is designed for competitive play and has an increased focus on the spectator experience.
