Anyway, they've already written justification for possible MvM and KvK battles. Remember that the political situation around the Frontiersman project is already tense, and that there is always conflict within the human realm.
Likewise for the Kharaa, the backstory indicates a history full of conflict, likely with rival "strains" of Kharaa. Thus a genetically-altered Kharaa isn't necessary, nor plausible within the timeframe that we're currently in. Scientists still haven't figured out <i>how</i> the bacteria even get on ships, and already you want people to be able to genetically resequence them (or something)? Such tinkering would take place much further down in this as-yet-unwritten timeline.

It's the only game i know of that is primarily a FPS, that allows MASSIVE outdoor battles, vehicles (jeeps, planes, you name it!). Can't wait to give it a try personally.

BTW, it got Game of the Year from PC Gamer and Gamespy.
The only way this would be possible is to design a mod what encompasses multiple servers. At the edges of each map, the player would be sent off to the other servers. Needless to say, this is messy and raises a lot of readily apparent problems. If Valve released the source to HL, it could be totally reworked to support bigger environments.
However, I think that it's a lot easier to just wait for a better engine ^_^
