I just noticed the same thing last night. Does it only happen with the mk1 compensator? What happens if you use a mk2 or mk3?

I used this exact route not too long ago and found a reaper leviathan waiting for me in the trench as soon as I finished repairing the aurora. Luckily I was fully geared and my stasis rifle kept me relatively safe as I scrambled back to the cyclops.
